It is fine to cut out a part and eat the rest. I would advise against keeping the fruit after that or using it in something because mold makes runners that grow within the fruit or vegetable. You eating it does not cause a problem, but since it is alive it keeps growing after you think you cut it all out. I have particularly noted in sweet potatoes, I cut off all the spots and after it is baked it has black traces all the way through. They were not visable when I cut it.
I have made apple sauce from bruised apples, that is cooked right away. I have made tomatoe sauce with cut tomatoes also, it is cooked.

Once the rotten part is removed, the rest is fine. I've always just cut off the rotten or bruised part, and I've survived 43 years so far.
