My personal favorites are:
The Illusionist
Pan's Labyrinth
Little Miss Sunshine
The Queen
Children of Men
In fairness, I didn't see Babel, The Devil Wears Prada, Departed or Letters from Iwo Jima, all of which I heard were very good. I also didn't see The Last King of Scotland (too much violence for me--I barely made it through Pan's Labyrinth as it was!) but I hear Forrest Whittaker's performance definitely deserves the Oscar.

Top 10 Movies of 2006
#10. Best Movies of 2006 - Monster House
It doesn't take long after the neighborhood tyrant, Nebbercracker, collapses on his lawn for three kids to discover that his house is a living, breathing monster (with a penchant for eating those who annoy it). The film mixes all the elements of a good horror flick - death, the supernatural, spooky basements - while still maintaining its comic edge (and even a little romance).
#9. Best Movies of 2006 - Cars
Lightning McQueen (voiced by Owen Wilson) is a hotshot racecar on his way up in the professional racing world. He has his eye on the prize - a big sponsorship deal and world-wide fame. But when there's a three-way tie between Lightning and two best cars in the league, he has to head out to California for the race to end all races. Check it out with the whole fam - there's something in it for everyone.
#8. Best Movies of 2006 - Charlotte's Web
There's a good chance you've read this classic story about friendship, courage and a remarkable pig. Charlotte's Web stays unwaveringly true to the book it's based on. It's full of big name stars - at least their voices - and live animals acting super-cute.
#7. Best Movies of 2006 - Flushed Away
When a pampered pet rat gets an unwelcome visitor, his whole world goes down the drain. But that's only the beginning of this unsuspecting rodent's adventures. Flushed Away is a hilarious movie that is truly fun for the whole family, with lots of slapstick gags for the younger kids and a few well-timed "adult jokes" to keep mom and dad interested.
#6. Best Movies of 2006 - Talladega Nights: The Ballad of Ricky Bobby
Will Ferrell is back - and this time he's faster than ever. Talladega Nights: The Ballad of Ricky Bobby is a laugh-out-loud hit with moments of pure comic genius. The actors improvised a lot of the lines, giving the film a bit of a Saturday Night Live feel. Talladega Nights is must-see film that you'll be quoting well into 2007.
#5. Best Movies of 2006 - Mission Impossible III
Tom Cruise, as Ethan Hunt, is back in the latest Mission Impossible installment. This time around, Ethan has taken a step back from life in the field in order to teach up-and-coming agents. But, when one of his proteges, Agent Lindsey Ferris (played by Keri Russell), goes missing during a mission, Ethan is asked to don his spy gear one more time to help recover her. This flick is full of crazy chases, crashes and explosions.
#4. Best Movies of 2006 - Dreamgirls
Three young, hopeful starlets get the break of a lifetime when they are offered a gig to sing back up for the legendary James "Thunder" Early in Dreamgirls and soon they're headlining their own shows. But success is often a cruel mistress. Not only is this a great story of the music industry's manipulation of artists to sell albums, it also showcases some really amazing vocal talents - namely those of Jennifer Hudson.
#3. Best Movies of 2006 - X-Men: The Last Stand
When a cure for mutantism is discovered, mutants turn against each other - and the company that created the cure - in a dramatic and fast paced story that introduces a host of new characters. Neither Magneto's angry mob nor Professor Xavier's X-Men want to see the cure used as a weapon but they have serious differences of opinion on what to do about it - leading to the mutant battle to end all mutant battles. Expect some kick-butt special effects!.
#2. Best Movies of 2006 - Marie Antoinette
Sophia Coppola's flick Marie Antoinette is, above anything else, one of the prettiest movies you'll have seen in a long time. The movie tells the tale of the former Queen of France and begins on the day she finds out she'll be setting out from her native land of Austria to marry the Dauphin of France - at the young age of 14. Marie Antoinette is a beautiful movie that has something for everyone - but a little more for girls who have a weakness for pretty things.
#1. Best Movies of 2006 - Pirates of the Caribbean 2
After releasing himself and the crew who mutinied against him, you would think Captain Jack Sparrow would be living the high life. But instead he soon realizes he still has many debts to settle in the open sea - in particular, a very important one with Davy Jones. Davy Jones and his crew of barnacled scallywags look spectacular and the on-going sword play will keep you entertained the whole way through. This is a definite must-see

Depends what kind of movies you like. If you are into comedies, I would say the best are Accepted, Talladega Nights, or Little Miss Sunshine.
