Yes, there is an episode where the flea demon puts spells on Inuyasha and Sango. One of the results is Inuyasha puts some serious romantic moves on Shippo..which freak him out to no end. One of his quotes is: I want my first time to be with a woman!!!!!!! So, yes, Shippo is male.

Don't be confused by the blue bow in his hair. Shippo is a boy. I think there's even a few episodes where Shippo goes into the hot springs with Kagome and Sango where you can see, anatomically, that Shippo is a boy.
