Grave of the Fireflies.
Hands down. This is the supreme example of symbolism in a film. It explores human nature. One, that adults have far much more to worry about than to protect the youth of the nation. Two, that a young boy's pride can unknowingly be the worst choice of his life. Three, that a young girl can put her life into her brother's arms, and that trust, however destructive, is the most comforing place you can go. There are many more reasons, but I'd suggest watching the film. The only downside is that it's quite depressing for those who prefer to watch light-hearted anime such as DBZ or Pokemon ( both of which could never measure up to being considered "the greatest anime of all time". I'm sorry but DBZ and Pokemon have no substance whatsoever.)

It's been years since my anime phase, but back in the day...
Neon Genesis Evangelion. It hs been the most entertaining and also most thought-provocing anime I've ever seen. The second movie, The End of Evangelion, hs been my favorite movie for a while. I don't watch anime so much anymore...I liked this one better in 8th grade, because the main character was an 8th grader. Still, if I were some sort of critic, I'd give it thumbs up.
Second is FLCL/Fooly Cooly/Furi Kuri...(it's all the same anime, just has different names.) I love this 6 part series to this day.

#1 The whole Ghost In The Shell line. I have seen the TV shows and movies more times than I can count, and have read the mangas enough times to where they are worn out and need to be replaced.
#2 Full Metal Alchemist. I think it is a great story line and has characters that interest me.
#3 Gunslinger Girl. A bit like Le Femme Nikita on a very basic level with women, girls in this case, assassins working for a shadowy government organization. They are weapons, but they have their own problems.

naruto has the best fight scene i've ever seen - episode 133-4. (and they've got the hottest anime guy i've ever seen - hyuuga neji ^//////^)
bleach is funny and has lovable, relatable characters (kuchiki byakuya is the second hottest guy, and rukia looks like me o.O)
sailor moon was my first anime (so it's special in my heart)
i've watched the first two episodes (just a few minutes ago) of ouran high school host club and have fallen in love with it instantly.
death note and fullmetal alchemist both addressed good, evil, and religion
and galaxy angels is dead funny
...so i don't know which is my favorite.

Princess Mononoke. it is the BEST anime movie EVER!!!!!!
the title says NOTHING about the movie! in no way AT ALL is this a "kids" film! it has lots of action and blood, but it's REALLY good!!! all my friends *who like anime) LOVED it!!!!!!!!! SO DO I!! it's not supposed to be funny, but i find parts of it funny anyway.

Naruto. The most original story line I've ever seen, has original and cute guys, crazy psychopaths (ie. Gaara) so yeah, Naruto

BLEACH... the existence of death gods(shinigami's) really FASCINATE me... i love the whole soul society conspiracy that involved aizen, gin and tousen... that part really made me on the edge of my seat... throw in some arrancars and vizards, then you've got the makings of a GREAT anime... and don't you just love the captains and their lieutenants?... i especially love juu bantai(10th division)...^^... plus, ichigo's bankai absolutely rocks my socks... that anime's got a lot of versatile characters that would absolutely capture anyone's hearts... Tite Kubo(the creator) is really a GENIUS for creating such work of art...
