From what I understand, they're basically the same game storywise, but the controls are much better on the Wii, making use of the motion sensitive controller instead of having to use the touchpad. Not only that, the Nunchuck is used to select your tools, instead of having to touch back and forth.

All in all, if you have a DS and a Wii, get the Wii version.
