Veronica NEEDED to pass all of her exams to win the scholarship. She left her last exam to be at the courthouse for the results of Aaron Echol's trial.
So she failed that exam and didn't end up with the points to get the scholarship.
Even though she got into Stanford, she couldn't afford it without the scholarship, so she went to Hearst instead. (the professor Veronica met at jury duty told her Hearst had generous scholarships. So Veronica could have gotten a scholarship to Hearst without winning the Kane scholarship)
An article about creater Rob Thomas says he was so anxious to break Veronica Mars out of what he felt was an increasingly suffocating box that he considered sending her to Stanford. "The debate in his mind played out in the show, with Veronica trying for -- but ultimately losing -- a Stanford scholarship."
In another interview he says he never considered keeping Keith on the plane that exploded. "It's half the reason Veronica is going to Hearst and not Stanford. I couldn't think of a good reason for Keith to move to Palo Alto."
So there are 2 reasons Veronica went to Hearst, instead of Stanford:
1-she didn't get the scholarship for Stanford
2-to stay close to her father (and the writers didn't want to seperate them)

Well, that's not quite right Christina. I'm not sure how she managed it, but even with failing that last exam, she was still Valedictorian of her class, which you can clearly see from the valedictorian cord on her gown in the graduation episode. So that means that she did indeed win the Kane scholarship, and she decided to use it to pay for Hearst College instead of Stanford to be close to both her father and her boyfriend. You'll remember in the episode where she has jury duty that she tells the woman from Hearst that it is a little too expensive for her. The Kane Scholarship must be the way she gets to go there, plus she saves money by living at home.
