Yes, you only need planning permission if you are building something that affects the appearance of the property. You will need to check that the flat roof is capable of taking the weight of the decking and any furniture, BBQ, people that will be using it. That is more likely to come under Building Regulations than Planning.

If you are in the UK I'd be wary of doing anything to improve my home. Blair has made it so that council valuers can enter your home and charge you extra council tax for what they perceive as an improvement.
