For jazz, you really will want a very clean sound. You won't be needing the distortion pedal. For your eq, it would really depend upon the sound you want. I usually boost my mids quite a bit, with bass a little behind that, and keep my treble fairly low. As far as any effects, you might try some chorus or a shallow reverb. You want to keep your sound from getting too muddy, so go easy on the effects. Your fender might be the better amp to use for this, but that will depend more upon personal preference and what models your amps are. Also, with my guitar, I keep in on the neck pickup, with the tone knobs dialed down slightly.

You want a really clean sound for jazz so that the harmonies are clear. Set the gain low, and the treble and mid high. It shouldn't twang, it should hum.
