I am thinking about upgrading from MS Publsher 2000 to 2003. I just want to make sure ahead of time that I can open my original file in the new program.

The easy way to do it is to open the application first then open the website from inside the application, using the File>Open command.

Whenever you upgrade there is always means to transfer files from the old to new. Now you might have to look in the file section to transfer files to disk then when you upgrade then you transfer files over. You might have to either move files to disk or have something like data transfer to disk to hold file for when the new publisher is on line.
