The company slowly became the host for government departments and started taking everything over. Anyone know the movie?

If not "The Net", was it the video game "Tron 2.0"? That's closer to your plotline.

"Sneakers" (or "The Matrix") might also be considered of this ilk, but not the plotline you suggest. But not "Virtuosity" or "Lawnmower Man".
