I think they were both great, but being a Batman fan, I'll give the nod to Batman Begins.
Thankfully, the end of the trend Tim Burton started which was equivalent to what the 60's tv show did - made the character and the story ridiculous simply to create a cheesy spectacle. That form is perfect for Beatlejuice and Corpse Bride, but not for a super hero movie in my opinion.
Batman Begins was a great movie that fits the character far better than any of the previous films or tv shows have done.
However, I did like some of the moments in Superman Returns. Bradon Routh at times looked like Christopher Reeves son. Kate Bosworth was far better as Lois Lane than Margo Kidder ever was and Kevin Spacey was a great Lex Luthor. The films special effects - the bullet bounding off Superman's eye was perfect.
Tough call really, but I think Batman fans were more pleased with Batman Begins than Superman fans were pleased with Superman Returns.
Personally, I'd like to see a connection made between the films. Say in the next a cameo in the next Superman or Batman movie, Bruce Wayne is in Metropolis on business and Clark Kent is there for a press conference - same actors. Bruce Wayne, being the world's greatest detective does a quick double-take on Clark then smiles knowing he's Superman. Clark, qued by the qued by the smile talent of a journalist used the x-ray vision and notices some odd devices in Bruces' pockets and returns a wink. That's it - never , in the movies, to encounter each other again.

Batman Begins was an extremely well-told story that is true to the spirit of the Batman character, even if it took a few minor liberties with events in the comics in order to simplify the movie plot. Superman Returns was a weak story that strayed much too far from the idea of Superman for no obviously good reason other than Bryan Singer couldn't think of something interesting to do within the construct of the Superman world, so he felt that he had to go outside of that world. Superman Returns is not really even worth watching.

Batman Begins, Superman Returns was too derivitive of the Reeve franchise.
That said I look forward to the impending sequals to both films.
