How we can analyze the protein tertiary structure, what are the different bio-informatics tool? Tell me about both online and off line tools which are used for tertiary structure analysis of proteins.

Depends on what you want to do.
If there is a crystal structure for your protein and you want to see it you can use several tools like Rasmol, SwissPdbviewer, etc.
If you want to predict the tertiary structure then you need to have a protein of very high homology for which the structure is available and then you do homology modelling.

There is also WHATIF, FOLDX and other programmes depending on what type of analysis you want to do.
