i went to take it out without thinking and the do not disconnect sign was still up and then i put it back in and its just been flashing do not disconnect non-stop

when i press the eject button it says that the iPod can not eject because it is using another application

Most likely no permanent damage will result, however it is definitely best to make sure you safely disconnect the iPod. The do-not disconnect screen is just an annoyance on the 2nd generation iPods, but is evidence of needing to download an update/patch to make sure your iPod is ok if you have a 3rd or 4th generation iPod

You can damage the internal hard drive.

It will probably BLOW up and then you can sue Steve Jobs like everyone else....
