Florida has been the only school to do it in the same year.
It's hard to determine what schools have won in both football and basketball because of what the NCAA does and doesn't recognize in football as a "championship" (it's that whole mess about who determined championships before 1998 when the BCS was instituted). But if it doesn't matter to you what organization decides on who is the NCAA Division-I Football champion, this is what I could come up with:
Florida
Ohio State
Michigan
Kentucky (believe it or not, Sagarin ratings claim Kentucky as a national champion in football in 1950).
Stanford (had a football championship in 1926)
That's about all I could find. You have to consider that up until 1998 that a lot of years there were 4 to 5 teams named "national champions" in football because of all the organizations that participated. If you go with just the BCS, only Florida and Ohio State can claim they've won national championships in football and basketball.
Talk about a mess ha.

Well i was looking at Wikipedia for research and i came upon this question and wanted to check it out. In college football, there were many years were there were more than one champion since they didn't have a system like the BCS which would pair #1 with #2. Even with the BCS, there could be doubt. For example in 2003, LSU won the BCS championship but USC became the AP number one and were crowned the AP national champion. I'll take this question to include all teams, including teams that were named dual or triple champions back in the 50's and 60's. The list includes:
Florida, Syracuse, Maryland, Michigan State, UCLA, Arkansas, Michigan, Ohio State, Cal, Stanford. I hope I'm not forgetting anyone

Florida is the only Division I school to hold both the football and basketball national championships at the same time.
But if you don't mean at the same time, then the list probably grows.

Kentucky and Florida have been champions in football and basketball. Kentucky won the 1950-1951 championship and the 1950-1951 basketball title.

I easily were pointing that out all week. yet i imagine that if LSU wins, they ought to bounce Georgia in the BCS regardless if #s a million & 2 win or lose. i only won't be able to work out Georgia in the NC pastime over an LSU crew who losses got here in tripple time previous regulation and they could beat between the communities who destroyed UGA. UGA also lost to a crew called the (pastime)Cocks. that could want to favor to disqualify them too.
