for a while now when he starts it up in the morning it runs real rough. but after he drives it for a few miles it smooths out and you'd never know anything was wrong with it. just if you leave it sit like overnight or for a long time it runs rough for a while if you haven't driven it in a while. it seems to be getting worse because now we have to warm it up for about 10 mins befor we drive it and we think there is something seriously wrong. nobody knows what's wrong with it. just started recently after he installed a new transmission although i don't think that has anything to do with it.
help!

I would suggest have a good auto tech inspect you car, pay the diagnosis to have it fixed right the first time. I would have them pull the spark plugs first, the two most common things that would give you that senerio would be either fuel or coolant leaking into one of the cylinders while it sits. A easy check would be to put a fuel pressure gauge on the vehicle and let it sit for a few hours, the pressure should hold steady it there is no leak internal in the system. Otherwise, you will need to pressurize the coolant system and check for an internal leak from a head gasket. An inspection of all the plugs should show you if either of these are the cause. Good luck

Since this vehicle doesn't have a carburetor you will need to take it in and have it on a computer to determine exactly what it is. There is a cold start-up sensor that feeds more or less fuel when its cold. It sounds like this but there are over 6 sensors that can emulate that same scenario. For about 60 bucks you can be sure. I know this isn't exactly what you wanted to hear but with all those sensors its far cheaper to not POKE-AND-HOPE by buying parts that didn't work. That's why I buy vehicles before fuel injection. To not be a slave to the in car computer conundrum.

It sounds like the car is just getting old. They will do that. You just need to make sure you warm it up before you start to drive it in the morning and everything should be fine. If it continues to get worse set an appointment up with your mechanic and have them listen to it first thing in the morning, before you drive it long so they can see what it is doing.
