It all depends on if you want your holes cut out nice and neat or a tattered look
If yoiu want a nice round circle shape,my suggestin would be to take a seamtress pencil or a crayon pencil the color of your jeans, and draw a circle with a round object, say like a roll of masking tape, or the bottom of a cup, or a round cookie cutter.
Use straight edge scissors to cut out the shaps, or use the scissors that seamstresses use with the jagged blade(don't know the proper name for them), to create a different look. Make sure your scissors are sharp so that you cut out the material, and don't end up with roughed up edges, that is, unless you want that look.

Try using a razor blade and running it up and down over the area you want to make a whole in.

Try using a nail file. The type that is used on acrylic nails. It gives you a lot of control and looks worn through instead of ripped or torn.
