Ironman winning the Civil War would mean that Marvel superheroes as we know them would cease to exist. All the heroes would basically just become government pawns who would have to follow orders instead of following their own individual consciences, making storylines much less interesting because the characters wouldn't be able to have their own take on different situations. While I think the Civil War storyline is interesting, Marvel can't have IronMan win if the Marvel Universe is to be maintained because the stories that would come after that would be really boring. That said, it might be interesting to have IronMan's side win the war initially, write a year's worth of stories after that to show what would happen, and then have everyone realise it was a bad idea and then have things pretty much go back to the way things were. (Although it would be hard to do that once the government knows who all the heroes are.)
