There are different versions. Wicked, by gregory maguire discusses the WWoW throughout her life and addresses it as an issue from birth. The Wonderful Wizard of Oz by L. Frank Baum does not say why the water hurt her but it doesn't talk about her really prior to Dorthy being in Oz, nor does the movie by MGM, Maguire developed her backstory. But in the book by Baum nowhere is it even mentioned that the witch is green! That was all Hollywood, but Maguire kept that. All three are great!

Nope, she had this weird allergy. Dr. Bombay couldn't even cure her. Oh my stars did she stink! In 500 years she never had a bath! Now you know why she had green skin! She was kind of bee-yutch, so no one was sorry to see her go.
