I would try kayak.com first. Have you tried your local travel agents?. I know you wanted to search on-line but sometimes travel agents can give you a nice package including hotels. You may not even need to sign up for the tours if you like to do things on your own.

I'd like to give you another option, try flying into Singapore (Changi Airport) & then taking the train or bus to M'sia. If cost is the main concern for you & you have time, try this. The reason is because there are more international flights into S'pore than M'sia. Singapore is consider the main hub for South East Asia regardless of how big or grand the other airports are. For example, United Airlines, Northwest Airlines (to name a few) fly to S'pore but they do not fly to Kuala Lumpur.

If you are flying from India, i think the only direct flight you can find is Malaysia Airlines.

air asia is cheap but not the best, MAS airlines is expensive but can be called the best. You pick.
