My wife drove through water and flooded our 98 Dodge Grand Caravan. There was a large amount of water in the motor oil, and I changed it, but the engine is still knocking. I have replaced the spark plugs, and starter. I have also ensured that there is no water in the cylinders by turning the engine with all spark plugs removed. What else needs to be done?

You have done some major damage due to hydro lock. You probably bent a (or many) connecting rods and destroyed some bearings. Start looking for an engine.

"Lab" is right.
Water does NOT compress like air does.
If the engine was running and sucked water into the cylinders the piston slammed up against water and something has to give.
Could be a bend connecting rod, bent valves, cracked piston skirt, bent crank shaft, broken end caps, damaged wrist pins, or a number of other things.
I would not continue to waste my time on trying to repair a seriously damaged engine.

Time to tear the engine down and see what got damaged. The act of putting water into a combustion chamber can bend valve, break pistons and bend rods.
I hate to be the bearer of bad news....

For starters I'd buy your wife a bicycle.
