I can think of 3 examples. 2002 Salt Lake Winter Olympics-
Prior to these Olympic Winter Games, a number of IOC members were forced to resign after it was uncovered that they had accepted inappropriately valuable gifts in return for voting for Salt Lake City to hold the Games. IOC President Dr. Jacques Rogge and new CEO of the Salt Lake Games Mitt Romney then staged the Games and contended with the public opinion backlash due to the scandal.
In the first week the figure skating competition resulted in the French judge's scores being thrown out and the Canadian team of Jamie Salé and David Pelletier being awarded a second gold medal.
Athletes in short-track speed skating and cross-country skiing were disqualified for various reasons as well (including doping by two Russians and one Spaniard in cross-country skiing), leading Russia to file protests and threaten to withdraw from competition.
2004 Athens Summer Olympic Games
Unfortunately many of the artistic competitions were marred by irregular scoring which led to three officials being suspended when they under marked South Korea's Yang Tae Young in the men's all around competition leaving United States Paul Hamm to take gold. It should also be pointed out that the judges missed an additional hold during one of Young's routines, which if scored correctly would have lowered his score such that he wouldn't have medaled at all. Similar problems marred the men's team competition as well.

On the final evening of competition the crowd delayed the Men's High Bar apparatus final when they continued to boo the low marks awarded to Alexei Nemov.

The book "Kurt Thomas ON GYMNASTICS" has a lot to say on the politics in gymnastics. The chapter "Judging" is quite an expose' on favoritism. in the scoring situation.
