Yes, there is definitely a through train running between Hong Kong and Shanghai. It's operated by the Kowloon-Canton Railway (KCR). It's Train K100 and it leaves Hung Hom station in HK on the odd days of the month in Feb. and March and even days in April and May.

It does not operate at all in June through December. During those months that it (the through train) does not operate, you'll have to take a train from HK to Canton and from there change to a Canton to Shanghai train.

From Canton (Guangzhou), take train K100 that departs daily at 5:11 PM and arrives Shanghai at 1:38 PM the following day (about 20 hours and 27 minutes). Or you can take train K48 that departs at 9:14 AM and arrives Shanghai at 11:53 AM the following day (about 26 hours and 49 minutes).

The cost is about US $ 91 one way (hard sleeper) or $ 131 (soft sleeper). You may one to take the latter.

Hong Kong is a part of China now, and Kowloon is actually on the Chinese mainland. Hong Kong island is just across a narrow harbor, and you get between them by ferry, 3 car tunnels or MTR trains (takes about 3 minutes).

Trains go from Kowloon to China (though the border crossing at Lo Wu), it takes about and hour to get to the border.

Getting though customs can be a little time consuming, but fairly painless. Just make sure to get a visa in advance, or you will end up paying a lot more (and now American citizens can't get visas at the border anymore). You can get one from China Travel Services, they have offices all over Hong Kong, and will process your visa faster and cheaper then if you go to the Chinese embassy.

The trains from Hong Kong Station (on the island) go though the tunnel under the harbor, so yes, you should be able to get all the way from Hong Kong Island. although you would need to change trains a few times. If you leave from Kowloon (the other side of the Harbor - you can get there from HK island on the MTR, our underground / subway) you can take a train all the way Guangzhou which is a city in southern China. From there you can make your way to Shanghai.

The underground / local trains are called the MTR, and the train going from Kowloon to China is run by the KCR. I'm not sure beyond that, as I've only ever flown to Shanghai.

No direct train from Hong Kong to Shanghai. You need to fly from HK to Shanghai. Check with Canton, you might able to do that.

I think you need to clarify your question. You asked if there are trains from Hong Kong to Shanghai. What you did not say is whether or not you meant the island or what. Before, you had to take a flight from the Hong Kong airport to Shanghai airport. I believe Cathey Pacific has direct flights. Since the turnover, many things have changed, but I don't know if they allow trains to travel directly to Shanghai yet.
Be careful with security. My brother-in-law just told me that they are sometimes quite intensive in searches. They have kept a few things of his (In there pockets I'm sure.) that they said that were not allowed through.
