I started working out after taking this fall and winter off. Now I have pain in my back below my right shoulder blade and near my backbone. It doesn't really hurt when I am working out, but it hurts later on when I am doing nothing or when I lift a light object. Also, when I do situps, when I am lowering myself to the floor, it feels like my back is not coming down straight, but kind of to one side. Is this a misalignment problem or something else. When I quit exercising for a week or two, it seems to go away.

It seems that you may be straining the right spinal muscles in your back. This would not be normal, so I would assume that a spinal misalignment is present.
I would have guessed at a gall bladder involvement, but that would not go away with inactivity.
See a chiropractor.

You may have a disk problem or a muscle problem. If you can afford it go to a chiropractor. If not take advil before exercising and use heat...a tube sock filled with raw rice in the microwave for 2 mins. is great and cheap. Put on the sore spot , don't burn yourself. Also, you may want to try ice at first when the pain starts for 20 min. then switch to heat after an hour or so. Good luck. If it worsens see your Dr. you may have to be less sctive in the workout and go for yoga or stretching more. Good luck.

Go see your physical therapist. You may have a problem with your thoracic spine, or with the muscles that attach the spine to your shoulder blade. The ribs in the area may also be involved. Your PT will help you to puzzle it out.

strain muscle. take asprin . have a shower and let very hot water go on the sore bit then cold then hot then cold and keep doing that . this will tighen and release the muscle and it feels great.
just ease up at the gym until you feel better but dont quit.
