Origin of word 'destroy' is perhaps unknown; but is shown to come from Late Latin "destrugere" a variation of Latin "destruere"

You may find more informatin in the English Oxford Dictionary which gives complete origins of most words.

to kill = caedo, occido, interimo, perimo (perish) to destroy = destruo,perdo,everto,tollo,deleo....The only problem is in choosing the right word to fit the right context, and since I don't know the context, this is the best I can do for you.
