I liked GL Supreme's answer but are you asking why does the human brain interpret those smells as bad while other strong odors like food, pheromones, flowers smell good. They don't necessarily have to be that way, they could be the opposite.
I'm guessing it's an evolutionary thing. People who like the smell of excrement, for example, would be exposed to a large number of germs and would suffer more health problems. Likewise, people who are repulsed by the smell of food sources... well you get my point. Both of them would be selected against over time. It's similar to why people are repulsed by rodents in my opinion...

Yer shittin' me huh? Well, here we go. If you had a blue cheese hamburger for dinner and went to bed without brushing your teeth, imagine what your breath would smell like. The remnants of that burger spent the night in your mouth. An open cavity so to speak. On the other hand, the bulk of that nasty burger made it's way thru your body and went thru a few extra changes and that is why shitttt smells that bad. You can flush the toilet now.

The proper word is feces. What kind? Human? Primates? Other animal or fish?
Not everyone thinks feces smell bad. Pig smells like money to a pig farmer.
It smells that way because it is the broken down undigested food your body could not process. If yours smells really bad. Then I suggest a change of diet.

LET THE POWER OF MY ENCHANTED RING ENLIGHTEN YOU...Certain classes of organic (carbon-containing) substances contain other elements that are particularly offensive to the HUMAN sense of smell. The elements roughly in the order of decreasing nastiness are: Sulfur, Nitrogen, and Phosphorous and combinations thereof. Probably the most familiar is hydrogen sulfide (the odor of rotten eggs) even though it does not contain any carbon. Others that you might be familiar with are butyl mercaptan C4H9--SH (skunk), and methyl mercaptan CH3--SH the chemical added to "natural" gas so that it is easily identified in case of a leaky gas main or a gas stove left on accidently. The various sulfur containing chemicals occur as part of the normal digestive processes in all mammals. The diet and the animal's particular digestive system determine the types and amounts of the very large number of possible odiferous substances.

Excrement smells bad as a result of the products of bacterial metabolism. The human waste product still contains organic material that bacteria can consume. The bacteria live inside your body, but move into the excrement to gain nutrition. The bacterial waste products include gases such as methane that have an unpleasant odor to humans.
