what machine should be used for this process?

Normally, the film would be printed in its' rollstock form before it is converted into pouches. Once the pouches are made, the only way would be to hand stamp the individual pouches, which is time consuming and labor intensive. I don't know of any machine designed to print stand up pouches once they are made.

Have you considered having a stamp made. Initial outlay would be a bit of a cost, but it would last a long time and there are a variety of inks (embossing, puffing, sparkling, etc).
