Jefferson first asked Meriwether Lewis (because, at the time he had been Jeffersons private secretary for two years).
So I guess he was someone Jefferson could trust.

It was then Lewis who chose William Clark as his partner.

Like it is said before, Lewis was Jefferson's private secretary. Clark was a friend of Lewis. Both men were outdoors men, served in the military as comissioned officers, and knew how to survive in the wild. Lewis was also detailed oriented, and very alike to Jefferson. These are the possible reasons. To really know why, one has to ask Jefferson himself.
