A "Red Eye" refers to a plane flight and/or another means of mass transit that is late at night or in the early mornig hours. It is called that because you usually don't get much sleep causing your eyes to become bloodshot.

But I actually think you're referring to the late night air flights. Perhaps it's call the "Red Eye" cause it causes the medical condition - usually dry tired eyes look this way.
