All waterproof means is that it is not penetrated by water. It can be fabric such as goretex, or a solid surface such as glass. You can still wash the surface with water, you just don't permeate into the pores of the material, getting it saturated, soaking wet. For this reason, waterproof items are usually quick dry because the only water to deal with is visible, on the surface, running off, or easily wiped up, instead of absorbed into the material.
And then there are non-water ways of cleaning things, such as dry cleaning.
