Dubai! I'm an American, and so is my family, and my family lives in Dubai. We love it, and the people are really nice here.

It's not technically the Middle East, but Turkey is a very welcoming country to tourists. There is not much extremism there and it has a fascinating culture. Cappadoccia is a great area to visit.
I lived in Izmir, Turkey for a year and the fact that it is a (secular) Islamic country hardly caused any issues at all.
I've also had dealing with lots of people from the Middle East and I've always found that the common people dislike America, but they don't blame the American people - it's the government they dislike.
I'm guessing Egypt and Morocco would be great to visit, too.
By the way, reading the other answers here, I can see some very stupid and misleading comments.

Unbelievable as it may seem, the majority of people in the Middle East do not care where you are from as long as you behave properly within their country and according to their culture. Exactly the way in which we expect tourists in our countries to behave.
I have spent time in the middle east and found it no more or less welcoming than anywhere else. If you are interested then please dont feel that you cant visit the middle east, it's not all war-torn!

Many places. Dubai and Oman immediately spring to mind. Lebanon was very welcoming but is a little war-torn at the moment. Jordan is very tourist-friendly.
The Iranian and Syrian people are very warm people, but perhaps as an American you might find a few problems there just now.

Israel. Watch out for car bombs in the markets.
Saudi Arabia might be okay, also. It's strange to go somewhere and feel really broke, because a pizza there costs 30.00 American.
Check the online CIA travel advisories before you go, or call the American Embassy in the country you are seeking to visit. They'll be able to tell you, in general, what the deal is.

I'm sure you would be welcomed in Israel, as they are one of our closest allies, and the only country in the region I would trust.
However, I don't know how safe it is ANYWHERE in the middle east.
One suggestion would be to contact the U.S. State Department.
They should be able to tell you where you would be welcomed, and where you would be safe.
They are the agency that handles the interests of U.S. citizens overseas.
