You'll get service charges for both the bounced check and for the late rent. If you're lucky, the landlord may let it slide, but since you've only paid one month's rent before this, I wouldn't count on the good will of the person you're supposed to give your rent to.
There is no good excuse for being financially irresponsible. Just tell your landlord the truth, and make sure it doesn't happen again for the rest of your lease!

How about just taking personal responsibility for writing a bad check and stop looking for excuses? You made an agreement to pay and you failed to do so. Apologize and do your best to get your financial affairs in order so it doesn't happen again. Having a roof over your head should take priority over most other things you could spend your $$$ on.

You got the check yet? If no, send them a cashier's check immediately and apologize by explaining them that a company withdrew a payment earlier from your checking account, and promise them that a such incident won't happen again.
They will understand you.

If you know about it then get cash and stop by the manager's and apologize. You need to show good faith and don't wait for him to bring up the matter to you.
