Apu is from the middle eastern country.
Former Director David Silverman explained in a 1998 interview:
He said because (Gyorgi Peluci, color stylist) made the Simpson's yellow, because Bart, Lisa and Maggie don't have hairlines, so they had to be yellow, otherwise Bart would look like he had a serrated forehead, if it was flesh colored.

Apu is Pakistani so he is a different race than they are, hence the different skin color. Why they are yellow, who knows.

the white characters were drawn yellow to attract channel hoppers, the ethnic characters are brown for obvious reasons.

because anyone yellow represents white people and anyone brown represents someone asian or black. its not rocket science you know.........
