What kind of noise is it? If it's not with his foot, he's not thumping. If it's with his teeth it can be one of two things. If he's grinding his teeth hard, he's in pain. If he's grinding his teeth softly and repeatedly, he's "purring." It means he's content. If he's making a soft sound with his throat, he is "cooing." He feels safe and secure and he likes that he is being pet. I have two dwarf rabbits, and one of them always coos when I pick him up after I haven't been home for a while.

I have noticed that noise too. They are thumping, letting you (or other bunnies) know that danger is around. Whether they make that nosie or not they are thumping, not telling you he is happy and telling you he likes it. Its just how bunnies are, they will randomly thump sometimes when everything around them is still. Gota love them :)
