Well, both the Libertarian and Constitution Party claim to be the largest third parties.
In terms of registered voters, it's the Constitution Party, but most of these come from California, where it is known as the American Independent Party. Many people register with the Constitution Party thinking they are registering as an Independent, or "unaffiliated".
Most likely, it's the Libertarian Party.

Well, I think it depends on who you ask and your definition of largest. The Constitution Party claims to be "the country’s third largest political party in terms of voter registration". They have 366,937 registered voters nationally. That would put them first after Democrats and Republicans, therefore, a third party. The third party candidate receiving the most national attention in recent history was Ross Perot's 1992 bid as a member of the Reform Party. He received nearly 19% of the popular vote that year, 19,743,821 votes in total. It really depends on the year and the candidate I think.

The Libertarian is it, but there are more people that claim to be Independent than there are Libertarians.
