I'll disagree with the guy ahead of me. Prague is very safe if you use common sense. The bars and pubs are all great in the city center, but I recommend just walking down streets and going into any place that looks cozy. Or, maybe ride the metro a few stops and check stuff out there. My favorites are U Parasutistu on the corner of Resslova and Na Zderaze (Karlovo Namesti stop on the yellow metro line) great food for cheap, too. And U Zarabranskich on Krizikova (krizikova stop on the yellow line and walk about a block down the exit street) for a good local pub time. For a nightclubby thing, I always hung out at Solindni Nejistota on Pstrossova. Loved it there (and it was across the street from my flat!) All take about 10 minutes to get to from the smack center, and give you a little something different. Nice folks at all of them.
Grab a city map and enjoy your trip!

1) Beware of Absinthe. This is some potent stuff. Green in color and mixed w/ carmalized sugar you burn in a spoon. Only alcohol but you look like a heroin addict. Only legal in a few countries and you're going to one.
2) Keep your wits and your money tucked away. You find a jerk in every city and Prague is no different. We got pickpocketed getting on a bus. Sucked.
3) To answer you question. Anywhere downtown is cool but check out the nightlife around st charles bridge on the west side. There are tons but a few notables: U Fleku is the oldest brewhouse in Prague (1491) open 9am-11pm. Roxy is cool w/ a cover chare for dancing etc. open late...Vinara U Sude is more of a wine place with labyrinth cellars. Cool place.

All the best pubs are slap bang at your doorstep. Watch the local hoods though, nasty bunch who like to take your money when your drunk.
