Do you mean the carafe is stained or burned? Then dump in a couple handfuls of ice, a shot of water, and a very hearty bunch of salt. Swirl it constantly. It'll eat off the stains. (Old restaurant trick.)

If the water isn't flowing properly, then fill up the water part with white vinegar and make a pot. You might have to do this a couple times. Then make about 3 runs with just clear water.

Hope it helps!

Run through the same way you make coffee, using half vinegar, half water. Then run through 3 times with water only, and your coffee maker will be clean!

fill the pot 1/4 vinnegar and 3/4 water. run that through. Then 1-3 pots of just water. Never put chemicals in there. The pot itself you can wash with soap and water. I hear C L R works good for stained ones, but have never tried it

I run vinegar through mine. Mix it with a little water. Then run water through it a couple of times after. You can also use CLR but it's pretty expensive.
