I don't know where exactly Audrey is on the show, although Bill Buchanan told Jack that she didn't know he was back.
I do know that the actress Kim Raver was busy filming something else at the time (Possibly "Night at the Museum" as that's listed for 2006 on her filmography) and she wasn't available until half-way through the season.
