All the answerers so far are wrong.

If it had happened in England, it would indeed have been because she was a Catholic, which is exactly what happened to James VII just over 100 years later. But Scotland most definitely had not become Church of England, where the monarch was head of the Church (therefore ought not to be a Catholic). It had become Presbyterian, where the monarch had no special place at all (therefore it didn't matter if they were a Catholic). It was opposed to the structure and global influence of Catholicism, but it was tolerant of individual Catholic belief. Indeed, in 1715 and 1745, the Jacobite rebellions were an attempt to restore a Catholic (Stuart) king to the British throne. This had nothing to do with his religion, it was just that most of the Scots - Catholics and Presbyterians alike - thought he was the rightful king, and was fit to be king.

Parliament removed Mary Queen of Scots because she had lost the support of the people with her ill-advised marriage to Bothwell after Darnley's murder. Most Scots thought that she was no longer fit to be Queen, because of her behaviour, not because of her religion.

Depends on which Parliament you mean.

bh1853 has the correct answer if you are talking the Scots Parliament.

The English one, however, were unmoved. It was Elizabeth I - the Queen of England, who wanted her dead, as she saw her as a rival.

She was tried for treason on a technicality (read: because the Queen said so) and actually, it was only the English plotters who wanted to put her on the English throne that had technically committed treason.

Mary, ironically, knew nothing about the plot and was not involved in it.

3 words: She was Catholic. Times where changing. The Church of England was becoming very popular, there was John Knox (founder of Presbyterianism) who was becoming more and more popular and Mary Queen of Scots was a hated Catholic.
