I would say, depending on where you are planning to go, and what you are planning to buy while in Japan, I would bring between $1000-2000 usd worth of yen.

$2000 would be if you are like me, a real gadget freak, or want to buy Japanese designer clothing, or are planning to travel quite a bit while in country (shinkansen fares are pretty expensive, it costs roughly 15000 yen (about 130 usd or so) for a 1 way ticket to Osaka from Tokyo (From Osaka, you can also hit Kyoto, and Nara) If you are planning on traveling a lot, get the jr rail pass before you go, but only if you are looking to go to several different cities, one trip on the shinkansen over 2 weeks would not be a good value.

I am going to make an assumption that you will be staying in Tokyo, or at least flying into there, if, instead, you are flying into Osaka, I would lower the money amount to between $750-1500 usd worth of yen, since Osaka is a bit easier on the wallet.

Youth Hostels are cheaper than the capsule hotels, but not as private. There, you can save a lot of money. But I would go along with the $1000.00 for one week for room and board. Then an additional grand for fun.

Total $2000.00. That of course does not include the airfare to get here. With that, you can use the fare wars to you advantage.
