which is the toghest zelda dungeon the water temple or stone tower temple?

depends on what game you're talking about. you mention stone tower, a temple i'm not familiar with, so i'll assume you're talking only about the twilight princess version. from what i've heard, the stone tower dungeon is ok...
unfortunately, zelda's toughest dungeons, in my opinion, are in the past.
link to the past - the dead woods dungeon was genius. dark world kakariko dungeon was decent too
ocarina of time - the water temple is decently tough, and the gerudo fortress was great as well
classic zelda - definately ganon's dungeon - both regular mode and the second chapter after beating ganon in normal mode
