From what I understand, in the future, John Conner had already been born, because he sent Kyle Reese back in time to protect his mother so that he could continue living in the future. Because John Conner was already alive, he would have had to have another father besides Kyle Reese.

Kyle is John's father, catch the name John Connor, not John anything else. Kyle had sex with Sarah and she got pregnant. She had the baby with no husband which is why she is Sarah Connor and her son is John Connor. Sadly, if you knew that Kyle was his father when the show began you also knew that Kyle is doomed. Kyle dies before John is born and John is born before Kyle is born. John sends Kyle back from the future to the past because his mother leaves him a tape recorded message to do so. Where she left that message is a mystery seeing how he hid in a bunker during the big war. What is interesting is that he has to send his father back in time to get killed. Man must he have had a guilt complex. The simple fact is that there is only one Kyle and one John at any given time so it is all possible.

John Conner being alive in the future is just one of many possible futures. If Kyle Reese had not gone back in time to meet Sarah, John would never had been born.
If the machines really wanted to erase the exsistence of John Conner, They SHOULD have sent a Terminator back to say; the 1800's or something to kill Sarah's relatives when there weren't any effective weapons to stop him from completing his mission, John Conner would never have been born, and all of us would be dead after the year 2029!!

No!
Kyle Reese IS John Connors father, but he died before he was born, to be reborn in the future, and be sent back into the past!
Film makers do not consider temporal paradoxes.

Well, John Connor could have had another father and then he sends Kyle back which starts the loop.

Time travel has a ton of inherent contradictions in it that are typically only resolved (from what I understand) when you start getting into string theory and the accompanying multiverse theory. Don't look too much into Hollywood blockbusters for science "fact" or anything. Sheesh. What's next, an in depth analysis of Back To The Future? :)

On a serious note, Darth Vadar was his father (he kind of got around a lot if you know what I mean).
