Flying is not worth it because it's kind of expensive, and it doesn't really save any time by the time you get to the airport, wait for your flight, etc. The train is probably the nicest way to go (Acela is about 3.5 hours, regular train is about 4) but it's just about as expensive as flying. Acela is quite a bit more expensive than the regular train but it's not THAT much nicer or quicker than the regular "regional" trains. Driving is about 4 hours (maybe a little more) but you can potentially have a lot of traffic though. And it would cost money and time to find parking. There are dozens of buses that go between the cities (sketchy "Chinatown" buses for about $20, they may or may not catch on fire) but also Greyhound is not that much more expensive. Not as nice as the train though. I live in Boston and fly a LOT for work, but when I go to NY I usually take the train (like I said it's the nicest way to go, although kinda expensive - if I go for work company pays though!)

Take the train it's the best way. It will still take you a several hours maybe 3 but it's the most feasible anyhow. I'm assuming you would be taking a rental car as you don't seem to be from either Boston or new york. and that is a pain in and of itself. Flying would also not be worth it since you'd get into JFK or Lagaurdia and you'd still have to get into the city. The Train takes you right into Grand Central Station in the heart of Manhattan with every available means of transportation from then on.

Drive. I heard Acela takes almost as long, and by the time you get to the airport early for security, fly there, and commute back and forth to the airport in each city, you could have driven there quicker and a lot cheaper.
