Communication is the only solution. If she's your real friend, then she would be willing to listen to you. You can talk to her through email, YM etc. If she still didn't listen to you, then just leave her because a person like you deserves a better friend.

If she was your real friend, she would believe you. She would listen to your side of the story and think. I know that all of my friends trust me because I've never done anything bad to them. Maybe she doesn't believe you because you did something wrong in the past. If she doesn't beleive you, ask her why she doesn't believe you. If she doesn't believe you, after you understand why she doesn't believe you, maybe you shouldn't be friends with her. Maybe she was just using you for some reason.

If she really is your friend she will be willing to hear your side of the story. If she already made up her mind then you don't need her as your friend.

when u say "she thinks" did u do it or not?
explain to her why u did it and the pro's of it
