I don't remember the details, but Cromwell was an MP and Charles wanted to govern without consulting parliament any more than he could avoid. I think some of the disputes were over spending bills. Anyway Cromwell was, originally, a strong defender of the right of parliament to have its say so this brought him into conflict with the king.
