Mostly depends on contract situations, but ultimatley the salaries are paid by the fans. You watch the game on TV and you are an advertising target, that makes you valuable and you add to the amount that a network will pay a team or league for the right to broadcast thier games. Go to the games and yoour dollars go directly to the owners who pay the palyers. Buy merchandise with your favorite players name or number? The liscencing fees go back to the team who funnel that money down tot he player. It's all your dime, my friend.

It depends what kind of athlete. Professionals are paid by the owners of their teams who in turn get their money from selling tickets and selling advertising and selling just about anything they can get their stick fingers into.
Top level amateurs are often given money by various government agencies. College athletes might get funding from scholarships or if their sport generates revenue that might pay for some of their equipment. However, most 'athletes' are self-funded.

My belief has always been that the owner writes the paychecks, but the fans fill the the owners' bank account. Directly, the check comes from the club, indirectly, that money comes from the people who pay to watch the team entertain.
