depends on the kind of unwanted stuff.
If you're talking about programs: always use the uninstaller (or goto Configuration Screen - Add/Remove programs). If you're talking about spyware: download Adaware (free, from http://www.lavasoft.com). If you're talking about viruses: download AVG (free, from http://free.grisoft.com). If you're talking about cookies and/or internet related stuff, download CCleaner (free, from http://www.ccleaner.com). Particularly CCleaner is very good: it can also remove clutter from your registry.

Run Clean Disk first; Cleandisk has a "out of the box setting", and a setting you can fix with sageset and sagerun, you will need to look these commands up.
Run Defrag; Get the Fragmentation down to 0,0,0 in the Analysis.
Run Chkdsk/f, you can do this by issuing the command in the cmd line. Or, go to my Computer right click on C drive, go to tools, and start one of the Chkdsk options... however, I recommend the Cmd line way, this needs a reboot. If you want to be very thorough, use chkdsk/r but this will take several hours.
