Hey, I visited both of those places a few years ago.
Tourist spots:
Cape Point (i.e. the Cape of Good Hope). Climb it. There will be a gift shop where you can buy seawater and other unique items at the top.
Table Mountain. Ride the cable car up it. Take pictures, try the gift shop, take some of the rocks with you.
And travel around randomly in Joburg and the surrounding areas. There's plenty of street vendors and businesses where you can buy statues, dolls, clothing, jewelry, and such that you simply won't find anywhere else.
Remember to take lots of pictures! Have fun.

I agree with Anvil, you have far too tight a schedule, once you take out the time required for immigration checks, customs, recheck in of luggage, going through security for next flight, transport to and from the JHB airport (if you decide to go somewhere in between) etc. Johannesburg is not like other cities in the world where things are close together and those places have good transport to get around quickly to various "high interest" spots. Also many places (museums etc) might not be open on a Sunday, or might have reduced hours. Some stores/malls might be open till 4 or 5pm on a Sunday around JHB, and others might close by 2pm. For JHB, forget public bus service, almost non-existent on a Sunday. Minibus taxi driver will promise you the earth, but they are really there for the masses (public transit), and really not a mode for airport to X (for tourists). Your only options might be taxi (higher cost) or that new train through to Sandton. Another alternative might be rental car, but there again you have the issue of even more time to get to it, admin to sign paperwork, getting your bearings as you try to drive to place X, getting car back to airport, refueling etc etc. I'd suggest trying to get an earlier onward flight to Cape Town.

Oh, that would have to be anything unique to SA! There are many shops to buy those kinds of things at! Cape Town has stalls here and there where you can buy mementos! Oh, don't forget to try some biltong! Yummy! I hope you have fun in SA!=)
btw, I think what would be the most special is if you take photos! Cape Town has some REALLY awesome places for photos! You'd have to try Hout Bay! There is a shop at Table Mountain where you can get some interesting things! In Jo'burg, there's stuff at the airport!

Well, the tourist things such as wildlife momentos are always good. You don't say where you're from, but i'd say those. Take loads of photos and go up table mountain... Also go to the Kruger National Park.
Wildlife stores and curios shops are in abundance here, especially at the game parks.

Wine in the Capetown area. Do a wine tour and buy directly from the vineyards or for something different buy some Amarula which is a sweet liqueur.

I travel to CPT 4 times a year. One of my most fav destinations on our little planet.
When going to SA you must buy their wines - they are divine!
And then of course they have some pretty fancy rare stones ;)
black diamonds, tanzanite, it's all there!
The abalone is also very nice.
