If your acne is very severe then no, you should stop wearing it for awhile (as hard as that might be).
The problem comes in on what kind of foundation and how you are applying it. From personal experience it's best to find an oil free, water based foundation and apply it as sparingly as you can. Resist the urge to cover your whole face with it.
Bare Minerals might be good way to go because it is natural and shouldn't irritate your skin.
Make sure that you always wash your makeup sponges to remove bacteria or invest in a good foundation brush (Sonia Kashuk from Target has an excellent one) and wash it every time you're done using it.
If you use your fingers make sure your hands and nails are clean.
Maybelline has a good water based foundation (Pure Makeup; 50% water supposedly), but that one dries very quickly and can look cakey if you're not careful, good staying power though.
Or another option is going to your dermatoligist and asking what kind of special makeup they have to buy.

It shouldn't be a problem for you to continue wearing foundation. Most acne treatmnts, you can apply you make up over them. You will want to change your foundation or your facial soap depending on your skin type...(ie. oily skin or dry). But , Yes...you can wear foundation!

if you are really interested in wearing foundation find something that has few chemicals or is oil free like a water based foundation.

I would use an oil free base that matches your skin tone. some even have an acne control in them. Im not sure which ones do though.

You should wash your face with gentle
soap , preferably baby soap atleast twice
a day. It would be better, if you don't use
any cosmetics, as they make it worse.
