not sure what you mean exactly but I'll take a stab.
If you mean that creaking sound as they go up and down. Could be dry gaskets at the door edge that the window rubs against. Could be the glass out of alignment slightly and its rubbing items as it goes up and down. You can clean these with a damp towel or if the window is out of adjustment, a glass company or the dealership can assist you.
If you mean creaking as in they are creeping down at times, then this would be an adjustment inside the door where the glass is attached. I would guess over time the bolts or what not have worked lose. This would need to go to the dealership.

I presume you are not a mechanic. Buy some WD40, lower the window down, and spray inside the window well and hopefully some WD40 will hit the right parts. Then get an old tower later to clean the window.
Me. I would take the door panels off. They should just pop off. You may use a flat tip screwdriver to help pop them off.Then with the window rolled UP, get a good flash light and explore as to what you have to spray. Once you get the idea, then with the window up, stick your hand with the can inside and spray the window hinges. Roll the window down and up to lubricate them and to see if the noise has gone away. That should do it.

I would advise against WD-40 (although I love it for a lot of other things) What you want to use Gummi Phledge that you can get at the BMW dealer. I know... I used the "D" word (dealer), but it works really well for these issues and is the right lube for the right rubber and/or plastic.

If it's a E46(3 series) you need new window regulators. They have updated them to solve this complaint.
