Well, this is kind of tough. It's hard for me to choose my number one favorite because I really love the Magic Kingdom and EPCOT equally. But if I only had one day and had to choose between the two, I think I'd choose the Magic Kingdom. If I were you and could only go to two of the theme parks, I'd obviously go to the Magic Kingdom and EPCOT. They're the two largest theme parks in terms of the number of attractions, shows, and things to do.
This is my rank of the Walt Disney World theme parks...
1. Magic Kingdom
2. EPCOT
3. Disney's Animal Kingdom Park
4. Disney - MGM Studios

Well it depends on if you're traveling with kids or not. But here is my list:
1. EPCOT
2. Animal Kingdom
3. Magic Kingdom
4. Disney Studios
I listed MK as 3rd because I grew up at Disneyland, which isn't too much of a difference for me. So when I visit Florida, I'd much rather see something newer than what I'm used to. The Studios can be seen in less than a day. They do have a few amazing rides and shows, but overall, it doesn't have as much to see or do as the other 2 parks.
Keep in mind the park hopper option as well, if you only have 2 days. Start your morning at 1 park and then head over to another in the afternoon. Then on day 2, visit the other 2 parks. This way, you get to see a little of each park.
Typically, Magic Kingdom and Animal Kingdom are the best parks for children. EPCOT is ideal for older kids and adults. MGM is a mix of the two - they have playhouse Disney and honey I shrunk the kids stage play set for little ones, and Rock N' Roller Coaster and Tower of Terror for older kids and adults.

All the parks are great and each has many things that are worth seeing. If you have a hopper and there isn't a ton you want to see, you could always try to do two in one day. It can get a little crazy and isn't as much fun when you are short in time, but it is possible. I would prefer to stick to two, but if you go to Animal Kingdom, most people can do that in a half day, so you could spend the rest of the day at MGM, which is also kind of small and more manageable than Magic Kingdom and EPCOT in a short period of time.
It also depends on whether you will be traveling with children and their ages. Magic Kingdom is the best for young kids, it has the most rides for kids, especially younger kids.
My pick, in order, would probably be:
1. Magic Kingdom
2. EPCOT
3. MGM
4. Animal Kingdom
But it really is hard to choose and I think MGM and Animal Kingdom are a tie. EPCOT could possibly be number one for me as well, depending on the age of your party!

1. Magic Kingdom: there is a lot of variety, and it is just classic.
2. MGM: the best thrill rides are in this park and you will not want to miss them!
3. Epcot: also classic, but it seems a little bit too dated. For a more educational trip, Epcot would be good.
4. Animal Kingdom: also really cool, but as far as narrowing it down, Animal Kingdom just doesn't stack up to the others as far as variety and maximizing your time at WDW.

Having been to all 4, here is my personal order:
1. Epcot-lots for everybody, from kids to parents
2. Animal Kingdom-same
3. MGM, but not as good as Universal Studios
4. Magic Kingdom-my wife loves it, but I still can't get the song "It's a small world" out of my mind until I hit Tampa.

Personally.....
1. Magic Kingdom
2. Animal Kingdom
3. MGM
4. EPCOT
However, it really depends on who is going. Small children will probably prefer Magic Kindgom and Animal Kingdom. Adults may prefer EPCOT. Teenagers--MGM.

Animal Kingdom is not very good. There are too few rides and too many stores. I like MGM, but most people are disappointed with it. I would recommend the Magic Kingdom and Epcot. Be sure to book your restaurants in advance with Disney and eat in a restaurant where the characters come out and pose for pictures.
